If I was looking to attempt this swap myself I think the best option would be to see if a pre-2004 hardtail kit could work on a 2004+ frame. It looks like that could work as the hardtail kit on a rigid mount frame includes the rear motor mount section as well and would eliminate the issues with the swingarm and what not. Then aftermarket tune it for a 103. I assume that there is an issue with the green stuff, or you would just be rebuilding the 88 as a 98 or larger.
